If we are excluding solo project virtuoso guitarists like Eric Johnson Joe Satriani Steve Vai Yngwie Malmsteen (this four by the way eat for breakfast ALL guitarists who played for ANY band ever - better than Page/Townsend/Blackmore for example) etc then out of alternative/rock/metal bands I would say:
Jimi Hendrix
John Petrucci
Eddie Van Halen

04.13.10 | wow, terrible list. Frusciante's the only one that's even excuseable. however, lists like these are pointless unless they're separated by genre. Still though... here's a couple that would come to my mind (looking more at songwriting and overall influence or originality, because I can walk into a music shop and find some dude that plays Eruption flawlessly, point is being technical is overrated), without trying to be biased too much towards my favorites:
