The AOL is better, but I still enjoy the original. It was one of the first songs on Vheissu that caught my attention. Hold Fast Hope and Earth Will Shake are also good-uns, as well as Under A Killing Moon, The Abolition Of Man, Digital Sea, See You In The Shallows... I could go on and on, so now may be a good stopping point.
I think the Fire EP is my least favorite thing they have done (not really counting their first LP, although T&C is pretty bitchin).

I think Fire is more consistently enjoyable than Earth...Earth has Child of Dust and nothing else that really grabs me.

I love The Earth Isn't Humming from Earth, but I do like Air better out of the two. Air has Daedalus, which is (and has been for some time) one of my all-time favorite songs. For me, each Alchemy Index has a really strong offering paired with a somewhat weaker (but still enjoyable) one.

Earth and Fire are kind of neck and neck. I've been enjoying Fire a lot more recently than when I first heard it. I really like The Arsonist and Backdraft.

Yeah, The Messenger and The Arsonist rock pretty hard. Plus, it's the last time we really got to hear Dustin scream on a Thrice record. The only track I'm not real fond of is The Flame Deluge. It's weird how the put the vocals towards the back of the mix.

I think Fire might be my favorite just because no one track jumps out at me as skippable (except maaaaybe Flame Deluge). I always skip Night Diving, As the Crow Flies, The Lion and the Wolf, and The Earth Isn't Humming. But Silver Wings and Child of Dust rule so...
