I've never seen it as incohesive. Besides having a very coherent atmosphere, the variety of styles fits the concept very well - fragments of musical styles portraying the fragments of the world it builds (Sufjan's own version of Illinois). The length is not a problem considering the versatility and overall quality. Just the same, the interludes are mostly either very well arranged and placed or so short that they function as outros/intros anyway, so they can hardly be a problem.
The only gripe I have with this album (and the main reason why this isn't a 5 for me) is Man of Metropolis. You can just hear all to well that Sufjan is not a rock musician at all, considering how forced the rock riffs sound. Additionally, it just never gets going, the (weak) "heavy" parts are repeatedly interrupted by the soft verses, and man, there's just too many of those in the song.

The softer sections and the ending are great, but I don't think it really works as a song. It's like it pretends to be a big rock song but it actually wants to be nice and calm so it never pulls through, haha
Mr. Supercomputer is much better as far as rocky Sufjan goes imo

It’s not that it’s not cohesive per se, for me the issue I’ve had with this in the past is that there’s just so much stuff here that it’s too much to take in and I’ve only ever been able to really connect with two songs: the title track, and “John Wayne Gacy Jr.” Those two are arguably two of my favorite songs of all time but they come so early in the album (and back to back no less) that the rest of the album ends up being scrambled around in my head. It’s not that the rest of it is really that much weaker I just can’t get past those two.

I guess that's understandable. It should solve itself with relistens though, there's just soo much memorable stuff on here. Casimir Pulaski Day has some of his best lyricism, Predatory Wasp some of his best orchestrations, and Night Zombies is a ridiculously fun track even by his standards. So much to discover that I've always been more grateful for the length than intimidated by it.
Keep in mind that he originally planned this to be a 50 track double album, so what we have now is basically nothing in comparison.
