If HTTT got rid of I Will and Punchup at a Wedding it'd be much better, those are my two least favourite tracks and the fact they come right after one another ruins the flow towards the end. Shit production?

I would say you should add "we suck young blood" to that list, then it would even higher.
I think HTTT is quite underrated, however. It explores some of their darkest themes.

In Rainbows is in no way darker than HTTT, what the hell. HTTT is their most political, most anxious, and generally darkest-sounding album. Its like the soundtrack to Tim Burton doing a Series Of Unfortunate Events film.
In Rainbows is for the most part pretty lovey-dovey, even if sometimes in a broken-hearted way.
I dunno We Suck Young Blood really works for me

In Rainbows is melancholy at times, but it does not have that really menacing feeling HTTT does. I consider HTTT "dark" and In Rainbows periodically "sad."
Kid A and Amnesiac are dark as hell too, but again they feel more sad, lonely, stranded, lost... HTTT feels evil and malevolent (2+2=5, Backdrifts, We Suck Young Blood, Myxomatosis)

You must be listening to a different album to me, the only remotely "upbeat" songs are Go To Sleep, Punchup at a Wedding and Wolf At the Door... and even then they have an ominous edge to them.
The only albums that match HTTT in that regard are Kid A and Amnesiac, the fact you consider In Rainbows darker is hilarious, seriously
