Weeeelll, I don't care much for "Subtraction", either, because it's way too obviously a Prize Fighter Inferno song for my tastes, so it hurts the flow of the album for me. However... Eh, whether you like it or not, it's a real song. So, I'd say, eh, it's two albums.
I don't like albums to be too long, really, and this way, it doesn't feel like you're slogging through too much. Split down the middle, nice intermission.

I've never really considered Coheed prog (apart from the songs that obviously are (Domino, Willing Well, IKSSE etc); for me they're just a different kind of rock band
