Probably because Last.fm only records if you listen to a song for at least 30 seconds and if you dont jump around. iTunes records everytime you open the file whether you only listen to 5 seconds, listen to the middle of the song or accidently click it.

iTunes doesn't do that. It records if you listen to the entire song.
