I don't play double bass. I just use a single bass drum with a single pedal.

How can I improve the flexibility in my ankles though?

Play heel down alot, playing more continous groups of notes, like 8ths or 16ths,

Stretch? Google some soccer stretches for the ankle. Stretch before and after practice sessions.
