There are some RPGs that trump it imo, but obviously the scope in those games is much larger. Xenogears, for example. timeline is over 10k years, insane political, philosophical, sociological themes and twists and turns and JRPG-isms.
But on a personal, psychological level, the plot in SH2 is fucking unrivaled.

Bioshock really might be the best video game story. Not only does it have a remarkable story, characters, and setting, it manages to tie it into the gameplay so tightly I think it's legitimately perfect. Infinite is really good too. I wish there were more story games that had satisfying gameplay too but companies like telltale and walking Sims seem to be the only games recently that can have a worthwhile story.

I looooove Bioshock, but I think the setting is so powerful that it covers up some typical tropes in the Bioshock story. Its still top tier, obviously, but this and a few others just nudge it imo.
