I dunno if you count the whole "grunge" thing as alternative but it is often mentioned in this forum. If you do I guess Alice in Chains, Pearl Jam, Soundgarden and Mudhoney have some good guitaring.
Dinosaur Jr seems the most obvious one people have said, Smashing Pumpkins also have some awesome lead play. |

Depends On what you class as alternative but Muse and Arctic Monkeys are good for guitar I'd say
