On my custom I want to make it string-through. I have ordered the ferrules and a tune-o matic bridge. I like the idea of a tune-o matic because that's what I am comfortable with but I was told though that the strings would be prone to breaking if they rub on the back of the bridge before feeding through the guitar. I don't want to put the holes to far back either because that would increase string length and tension. Any thoughts on this? Anyone have a string-through setup? Is there a bridge that would work better?

the space between the bridge and the body? is that what you are talking about? if so, the distance doesn't affect the tension of the string, its really just to get the angle at the bridge.
like this http://www.instrumento.cz/img/clanky/inf/popis/string_thru_body.jpg and this http://www.rondomusic.net/photos/electric/interceptribalblueleft2a.jpg (assuming the scale lenths are the same) would both have the same string tension.

The problem though is getting the bridge and string ferrules on the guitar so that the strings dont touch the back of the bridge before feeding through.
Are you saying that the distance behind the bridge doesnt matter as far as string tension is concerned?

yes.
as SOM said, you could anchor the strings a mile away from the bridge, string tension would be the same as 3 inches. the scale length determines the string tension. that and the string guage and tuning
