I've recntly been playing around with harmonics and I was wondering if there any good songs out there with them.

Anything with Jaco in it is good. Someone mentioned Portrait of Tracy which is OF COURSE the obvious root. He done other songs with them in, but not another that featured harmonics as much as PoT. The intro to Birdland (Weather Report - 830) used artificial harmonics, and alot of his live solos he messed around with harmonics. Also Okonkole Y Trompa was another he used harmonics on, but wasnt that interesting in my opinion. Just go to YouTube and look up Jaco, theres always a good solo or two on there with harmonics.
Im not a fan myself, but victor wooten uses harmonics alot aswell. Just go to YouTube and look up victor wooten.
Harmonics arnt used alot though by many people. It would be nice to have another Jaco to bring harmonics back :)

Pearl Jam's Evenflow and Jeremy were my favorite use of harmonics in rock.

natural harmonics are used in a lot of music.
For some reason right now, I can only think of PoT by Jaco which everyone knows, and Tire me by Rage against the machine, but there's only 1 in that one, it sounds so good though.

How about Disposition by Tool? my fav chillout piece to play, and sounds f'ucking ace if you can master all of it (read: own a whammy :p)

Alien Ant Farm uses em... i believe..... "Summer"? im not sure though, i forget... its off Anthology though. i think 2 songs have em if not more.
make up your own though. I use em quiet a bit actually. for fill's n' such.

I was going to mention AAF. You might be thinking of "Flesh and Bone", cool use of harmonics in that song.

Steve Bailey uses a lot of artificial harmonics and has a unique techinque for plucked ones. I can't think of any songs right now, but I'm sure you could find some.

Disposition - Tool
Ridiculously easy, but it was my first harmonics song so to speak.
EDIT:
It's a lot more fun to play with a guitar player. Me and my bro play this song all the time, even without the FX pedals it sounds great
