How many controls can you pu into a guitar? (minus pedals etc and built in effects) I mean like the les paul recording has low and high output switches n stuff so what else can you stick in?

I saw a guys custom guitar that had 6 "lipstick" pups, like the ones on teles, and each of them had 2 knobs, plus your basic volume and tone knobs, so it had like 16 knobs..

EQ (Which could be endless.)
Bandwidth/Frequency
In/Out Phase
Series/Parallel
Killswitch
Volume
Blend
Afterburner/Gain
Bypass
Active/Passive Switch

Probably a lot more.

They're just a really small single coil, not exactly a lipstick.

Tryxx pretty much hit the head of the nail, you could have an endless amount of knobs..

Basses can have a "slap switch" which cuts the midrange.

Many EMG pickups are active pickups. You can add on active controls like boosts, eq type stuff, and all that jazz. It's less common for guitars to have active pups than basses it seems

Can someone explain what an 'Afterburner' is?

It's EMG's name for a variable gain boost switch.

I don't know why, but guitarists are alot less likely to accept active electronics than bassists. For some reason, 90% of us feel changing a battery every 3 months is alot of hassle.

Not me though, I have 3 9v batteries in my guitar

The amount of electronics gizmo's you can buy/make for your guitar is endless. The only thing stopping you is room/money, and perhaps you don't really need all that stuff?
