I'm really having problems with my bass. I don't know if it's the guitar or the amplifier though [peavey millennium bxp & behringer bx600], because it got considerably worse since I moved my amplifier across the room.
For one thing, when the E string sometimes it's like a harmonics overload & it doesn't even sound like an E anymore. I tried adjusting the bass/mid/high/shape but there's only so much you can do. Also, The A string, the 5th fret on the E string, and the 12th fret on the A string make this weird buzzing sound. It's only A though.
Worst of all, some notes sound dead and other notes sound like they're going to burst your ear open.
I took it to a music store to fix a while ago when I just heard the strings buzzing a lot, [which they still do, that's another problem], and it cost $10 but they didn't do anything.
Some strings & some frets are worse than others so I don't know what it is. Could it be the amplifier ?

Get your bass a professional setup and that will most likely fix everything. If not then you know it's your amp :)

i did go to the music store, they should have fixed it. that was $10 down the loo. if i went back there i bet it would cost more for them to do the same thing. :(

I sometimes have the same problem on my guitar, but I don't really know of a way to fix it. It seems to be only a certain fret range on mine, around the 12th fret on the low strings.

Try getting it professionally set up and new strings.. see what that does..
