I'm after a little help here.

This morning I decided to mess around with the action and lowered it quiet a bit, I then went on to check the intonation on all the strings.
The G, D and A strings went fine, the E string didnt quiet follow the smooth line the others seemed to be taking but I thought wtf, and continued.

Then I came to my B string, the 12th fret fretted was a bit sharper than the 12th harmonic so I tightened the screw to get the saddle further away from the neck but the fretted note would not flattened compared to the harmonic, I tightened the saddle as much as I could but it didnt make a difference.

Does anybody have an idea of whats going wrong and how I can actually get my B string to have the correct intonation?

Here's a picture of my bridge as it is atm, the B string saddle is in random position until I can fix the problem.

i recently also adjusted my action and also had simialr problems with my intonation, try moving the B-String saddle forward toward the pickup rather than back. Try the same with the E string if it is also giving you problems.

I found that on my bass (Cort Artisan A5) I have to have the saddles fairly far forward (closer to the pickup) than further back.

Hope that helps

Moveing it back makes the harmonic sharper and moveing it forward makes it flatter. Once on my mim jazz nomatter how far forward I moved it, it wouldn't adjust, I think I just had to raise the saddle and live with it.

Edit: Meaning when I raised it I was able to get the intonation right,
