Listen to Jordan Rudess a lot...
1. Find a good, futuristic tone that will sound good over (or with) distortion.
2. Use arpeggios.
3.Harmonize IN FIFTHS. It sounds good.

I'm meeting him, and am looking forward to it a LOT!
Use a monophonic lead sound, distorted or clean usually work well over distorted guitar. If you want, I can give you a few tips over yahoo messenger.
